Paste this text below into your /etc/apt/sources.list and then re run your updates again..

# deb cdrom:[Debian GNU/Linux 7.0 _Kali_ - Official Snapshot amd64 LIVE/INSTALL Binary 20130307-13:03]/ kali contrib main non-free

#deb cdrom:[Debian GNU/Linux 7.0 _Kali_ - Official Snapshot amd64 LIVE/INSTALL Binary 20130307-13:03]/ kali contrib main non-free

deb http://http.kali.org/kali kali main non-free contrib
deb-src http://http.kali.org/kali kali main non-free contrib

## Security updates
deb http://security.kali.org/kali-security kali/updates main contrib non-free

All updates in kali are done through the system repos not the git of the applications themselves, thats why you are getting these errors, if you really need new versions of these applications you should try the bleeding edge repos http://www.kali.org/kali-monday/bleeding-edge-kali-repositories/
