I've spent 4 days tracking this down and it seems to be a bug in a gnome classic. I was unable to find a solution and have switched to running Kali with Openbox+Tint2 ... all good now.

I've re-installed twice with the same result. The applets in the notification tray are in visible (such as nm-applet, battery etc), but if I hover over them they work fine.
