Make sure the specific sites your target machine is hitting have HTTP as an option (not just HTTP), and that the site isn't using HSTS.

I ended up disabling Rapid Fail Protection in IIS. It keeps the App Pool from crashing when scanned, but I never sorted out what nmap commands OpenVas was sending. Thanks anyway!
