Persistence questions/problem

I just burned an iso image of kali linux on a usb and partitioned it, following a tutorial. After this, when i boot kali linux off the usb, and select usb persistence mode there is a persistance icon on the screen. This functions as expected, saving files placed within it. However everything else does not save, such as system settings, remembering wifi networks ect. Is there a way to make it so all of that data is saved, and that, for example, i can save things to the desktop instead of the partition.
