Seconding this...
I'm running Kali Rolling on a HDD install. (One is a fresh 2016.1 install of Kali Rolling, the other is an update from Kali Sana to Rolling).
I'm not entirely certain the rolling updates are working. I can run apt-get update and see updates pending, but I don't see any other notifications elsewhere in the system. Are the automatic notifications done through apt (apt.conf.d/cron.daily) or elsewhere?

HoneyFairy - it looks like if you run gpk-prefs, you can disable sources that packagekit uses to check for updates.
This doesn't change /etc/apt/sources.list, so you can still run apt-get update/upgrade later... but appears like it should stop the automatic updates from packagekit.
