I edited the main menu in the preferences, the main menu is a mass now
items go into an "others" menu
then I tried:
apt-get install --reinstall kali-menu kali-defaults
it doesn't work!
and I can't upload an image here, don't know why..

I had the same problem. Just delete the file in ~/.config/menus/ It should be the only file in that folder, after that it should restore the applications menu to default.
delete menu customizations inside your home folder!
rm -rf /home/alist3r/PMs/asking-for-{support,software,coding,working-for-free}
All my Kali .desktop files are still in the folder. 'usr/share/applications' They're still not showing up in the menu though.
I tried booting off the live cd, and copying the .desktop files over my local installation... but still the same results.
Any ideas?
Edit: I fixed the problem by deleting: home/.config/menus/gnome-applications.menu
