I have had the same issue but its easy to fix. Get a windows machine (VM or physical) and download Hard Disk Low Level Format. This fixed it for me.
Why to do a low level format?
Gparted it's there and it's quite easy to use. You can add, remove, shrink, expand, change file system, add labels etc without loosing your data.
In Kali goto applications->system tools->administration->GParted Partition Editor
